Can my customers turn Auto Processing on/off?

No, your customer cannot turn Auto Processing on or off, however in your Customer Portal your customer does have the ability to choose which Payment Profile (payment method) they want their invoices to auto process to if you have this setting enabled in your Customer Portal Settings.
